Got myself a washed goat raiders jacket (Wested)... and want to put Pecards on it to protect it and darken at the same time.
How many coats of Pecard is recommended?

Start with one light coat and allow it to soak in overnight. Just apply light coats like this, one at a time, and make the decision when you want to stop.
Once you get to the point that no more product soaks into the leather, the jacket will tell you you've hit the wall.
The good thing about Pecards is you DO hit oversaturation, all you have to do is hold a hair dryer over the area and liquify the product, then wipe it off with a clean cotton rag.

I prefer Letap on my jacket.

I do on my tight pored leathers, like my new finish cowhide, VIP cowhide, goatskins or lambskin jackets. It's a great cleaner and conditioner, and I have always sworn by it, but just doesn't penetrate the leather for weather proofing like any Pecards product does, though.

which is the best way to apply Pecards? On a hanger, on the floor, with the jacket on?
i.e.: best position to have the jacket?

I condition mine while laying it on a table.

I use the hanger routine, especially a hanger that the hook allows the hanger/garment to turn. That way I can just apply product, rotate the jacket and continue to work. After I'm done, I just leave it hanging to allow it to soak in, no matter what product I'm using. I usually hang it off the shower curtain rod so it's out of the way and not touching other garments in a closet.
In my opinion, if you have a container of Pecards (either 'creme' or standard) and a can of Letaps, you're ready for just about anything.

What is the best way to apply? In the past, I've always applied leather creams, whether it be Pecards or Mink Oil, with my bare fingers to really work it in. However, I realize that I may be introducing other natural greasy human oils in that process!
What is the conventional wisdom on bare skin application? If it is "bad" what is generally the best material to use?

Bare skin is all right, you can use some paper or a cotton rag.
